All the Pyam ships I have are all equipped with the ships default components.

We’re aware that ships earned through Wikelo and the Executive Hangars have lost their upgraded components, which are now equipped with stock modules. This was an unintended side effect of a fix deployed in Alpha 4.1.1, aimed to address an exploit.
We’re currently working on a fix, and the next build in June will revert that change.
