Once you swap from SCM to NAV, the shields will still regenerate into a buffer (which however is a little smaller than the max shield strength combined). So even in NAV mode the generators will actively charge the buffer. Once you swap back from NAV to SCM, the buffer will start to pumped into the shield faces and this process cannot be interrupted by hits. So even large ships on swapping back to SCM are not defenseless.
